You'll notice that the window on your capture system moves about inside the main screen, so to speak, as you move the cursor on the Windows machine to the edge of the captured display window, the position of that window moves with the cursor until it reaches the edge of the main screen. This is because the output of the PC graphics card feeding the capture system is displaying a 1280x720 viewport that looks on to a virtual desktop that's 1920x1080. You need to lock down that window to the centre of the screen.
